Overview

External DB window provides features including search, create, modify and delete external database cross-reference links of entities.

Search terms

The user can input terms to get the external database cross reference of entities. The program will extract any entities whose name, synonyms and abbreviations contain the input string. Users can input multiple search string by separating them by double commas. When the user choose one entity in the "entity list" table, its xref information will be displayed in the "external database link" table and "chemical ontology line " table .

Create, modify and delete xref links

To create a new xref link, the user first specify the database name, input the link information, then click "insert xref" button. To delete an xref link, choose one from "xref list" table and then click "delete xref" button. To modify an xref link, choose one from the "xref list" table, and then modify the database name and xref information as necessary.

Browse the external database records

To look at the external database records of the specified entity, the user first choose the xref information, and then click "goto database" button.

Search, assign and remove chemical ontology to selected chemical compounds

When the user choose one entity in the "entity list" table, if there is a record of chemical ontology (ChEBI), the associated ontology record will be displayed in the "chemical ontology list" table. The user can also search the term in the ontology by first inputting the term in the "name" text field and then clicking "search ontology" button. The user can then choose one from the list and click "assign ontology" button to connect the current selected entity in MetNetDB with the the current selected chemical ontology record. When the user choose one from the ontology list of the current selected entity, and then click "remove ontology" button, such connection will be removed from MetNetDB.

All tables are sortable by clicking column headers.
